The France striker was introduced on the hour and his two late goals - one a tap in from Bacary Sagna's cross and the other finishing a flowing move, sealed the win for the Gunners.
Mikel Arteta had earlier given Arsenal the lead with a twice-taken penalty, after which Everton folded.
Former Toffees midfielder Arteta held his nerve to slot the ball past Joel Robles. The kick was awarded after Gareth Barry's clumsy challenge on Alex Oxlade-Chamberlain but Arsenal will take victory any way it comes after nine years without a trophy.
Mesut Ozil had earlier given Arsenal the lead, latching on to a Santi Cazorla pass and slotting the ball beyond Joel Robles.
But Everton grew into the half and equalised through Romelu Lukaku, who bundled the ball home from close range after Kevin Mirallas made a hash on the rampaging Ross Barkley's cross.
